Dragon Quest VI's Mortamor, that shit is nigh impossible
Final Fantasy IX's Necron though that's a bit luck based
Shin Megami Tensei Devil Survivor 2 Final Boss's Polaris its an endurance test and then they throw you a heavy hitter which has infinite range and summons 60+ demons all the time.
Shin Megami Tensei IV Apocalypse's Final Boss, YHVH is also bullshit
Strange Journey's Mem Aleph, also insane as hell. Can do unavoidable OHKO attack that can hit main character, which means game over
Final Fantasy III's Cloud of Darkness is heavy bullshit, without save point, you gotta travel two entire dungeons and beat 4 high leveled bosses
Final Fantasy IV's Zeromus can also wreck you, but I've beate it so many times that I kinda don't have problem anymore

And don't make me start on Ultimate secret bosses

Darkness gave me problems when I was younger but when I was older and replayed the game? I beat her first try and I was like, "Wait that's it? I remember her being impossible." Then got to the secret boss in the middle of that body of water. That hurt me. That hurt me so much.
