Soo this whole post makes it sound like you want emotions to dictate how a battle goes regardless of strategy... Why?
They still call themselves "Pokemon Trainers," and whether they're conscious of it or not they believe in the depths of their heart that they are superior to their Pokemon. Why else is the Pokemon meant to be kept in a ball rather than stand as an equal without it? Even if they call them family and love them with all of their hearts and convince themselves that they are equals, most Pokemon Trainers believe their Pokemon to be companions, but little more. Almost never do they think of their Pokemon as a part of their own being. They say they work as one, but solid teamwork alone does not a seamless unit make.
Perhaps along the way, through their despair and the hopelessness and anger, our characters could realize this fact. That the bond most Trainers consider to be their greatest strength has in fact been underestimated and taken for granted this entire time and that Team Rocket's idea of strength is nothing but a facade of a Pokemon in pain. Perhaps, someday, our characters could come to realize that by truly becoming one with their Pokemon as opposed to just being a powerful team, that they may find salvation from this mess and find the strength to fight back.

Very true. I think that would be kind of one of those situations no one would know how it would turn out until it happened, but it's all a moot point anyway.
