Set 5 years after the events of Sun and Moon, an organization calling itself Team Delta has done what every other group failed: they've taken over the world. With a terrifying new technology called StarBurst, they can take over the minds of any pokemon on a whim, even through pokeballs. Trainers are left powerless. Most Gym leaders and Elite Four members surrendered in the hopes that their pokemon might be spared, and most of those that fought back are now dead or presumed dead. Soldiers rose up to replace them. Weapons and technology are almost always preferred to a team of pokemon at your side. You can at least trust a weapon.
StarBurst technology takes the form of an energy weapon, most often contained in a gauntlet wore by Team Delta members. When used, a beam of light shoots from the gauntlet, and any pokemon struck is quickly dominated. The beam can be controlled by its caster to encircle targets as well, which is most often used on trainers to destroy and pokeballs they may have on them and take the pokemon inside. Only Legendary pokemon, or those with a very strong life-long bond to a human can hope to resist a hit from a StarBurst. The more pokemon a trainer has, the more thin their bond with them is spread. The few trainers left in the world usually only have one or two pokemon to stay under Team Delta's radar.

Blue escapes due to Mewtwo's quick reactions and gathers the remnants of the Pokemon League into a resistance group against Delta.
What's left of Team Plasma led by N joins with the resistance against Delta.
The resistance manages to get their hands on some Team Delta tech, including StarBurst gauntlets. This allows them to take back control of their pokemon.1YA
However, there is a side effect. StarBursted pokemon will never develop bonds with humans like a normally captured pokemon would, even if caught in a normal pokeball. They will never obey a human unless they are StarBursted again. It permanently turns them into tools.
There is debate among the League about the necessity of using the technology to fight Delta. Team Plasma would not stand for this. They separated from the League and vowed to find a way to restore peace without using StarBurst.
Conflict with Delta escalates, causing outright war in many regions. The worst of the conflict takes place in Kalos, resulting in the entire region being left uninhabitable. When the initial dust settles Team Delta is left controlling Kanto, Johto, Hoenn, and Sinnoh. The Pokemon League controls Alola, Orre, Unova, and what's left of Kalos.
The last remnants of Team Plasma are exterminated during the destruction of Kalos when a Team Delta admin destroys their fleet of frigates that were attempting to escape the region.
I've gone with idea that the pokemon world is modeled after the real world as far as how everything relates to each other. However, space outside of known regions will be compressed. So travel from say Unova to Orre would take about he same time as travelling from one side of Johto to the far side of Kanto. Generally I won't be a stickler for travel times, but this can change if I see it being abused to have someone always able to get to the action in time no matter where they start.
