Er, I'm not sure if that's how it works.
Some people think it's buggy, but I think usually what happens is that people will miss clicking on one of the notifications, and while the number of alerts clears, the notification itself hasn't been checked, and since they don't want to spam you with alerts, you miss getting notifications from that particular thread... if that makes sense.
