There's a theory that hoppa pulled that Rayquaza from a alternative version of the Pokémon world. Just as hoppa can create wormholes to other places he can make ones that go to other worlds

But there's still the Mega Rayquaza fought by Steven and Alain, the Rayquaza Iris saw and followed, the Rayquaza that fought Deoxys, and the Rayquaza that used Hyper Beam on Ash and co's spaceship? I don't believe that they're all the same Rayquaza, though it might be possible.

It is possible and very ture. Who said that Rayquaza needed to be two different Pokémon to mega. And he is the ruler of the sky, he traveled you know. And Rayquaza had always been know to have a temper

The one from the Deoxys movie and the one from the Hoopa movie are two very distinct Pokemon, but I suppose if you want to see it as alternate timelines or something, then Rayquaza can still technically be a Major Legendary. That, and managing the sky (and all the air on Earth) is kind of a big deal.
