I'm pretty sure the Brotherhood will just kill every supermutant who resists and will restrain and drug those who could maybe return. some inhumane testing and executions later, they will have their decision. I'm not saying that all supermutants will be cured, but maybe they will go extinct at least in the Commonwealth.
