In all of the others, at least to my knowledge, Ganondorf was simply sealed away somehow. True, he may have been too powerful for Link to outright kill on those occasions, but I can certainly see how one would think that he holds himself to certain moral standards to the point where, if at all possible, he wouldn't let himself kill another Human. I hold that belief to an extent as well.
