In Sonic the Hedgehog 3, (which Knuckles made his first appearance in) Knuckles was tricked by the game's villain Dr. Eggman (aka Dr. Robotnik) into thinking that Sonic was attempting to steal the Master Emerald, and that Dr. Eggman was trying to protect it. However, Dr. Eggman had lied to Knuckles, and was planning to use the Emerald to repair his space station, the Death Egg. In Sonic & Knuckles, in the Hidden Palace Zone, Eggman's betrayal was revealed when the doctor stole the Master Emerald with a modified Egg-O-Matic and attacked Knuckles. Since then, Knuckles has repeatedly joined Sonic and Tails throughout their many adventures to help stop Dr. Eggman.
He also can be played in Sonic the Hedgehog 2 and Sonic the Hedgehog 3 when those games are plugged into the Sonic & Knuckles lock-on cartridge.
Aside from appearances in the main Sonic series, Knuckles featured prominently in Knuckles' Chaotix, a relatively unknown spin-off title developed for Sega 32X. The game also introducedTeam Chaotix, a group of detectives.
In Sonic Adventure, the Master Emerald shatters when Dr. Eggman frees Chaos and Tikal's spirit from within it, causing Angel Island to fall. Knuckles' goal is to reassemble the Master Emerald from its shards. These levels are large, explorable areas in which players must hunt various Action Stages for three shards per stage.
In Sonic Adventure 2, Knuckles the Echidna is guarding the Master Emerald when his crush, Rouge the Bat attempts to steal it. In the middle of their argument, Dr. Eggman snatches the emerald. In Sonic the Comic, Knuckles is depicted as (at first) being the last of his kind, and bears the burden of guarding the Chaos Emeralds alone. When the Death Egg crashed on Angel Island, Knuckles was briefly tricked by Doctor Robotnik into believing Sonic was a dangerous villain who plotted to steal the island's Chaos Emeralds. The echidna thus allowed Robotnik to place his Badnik armies on the island and also construct a Launch Base Zone to rebuild his Death Egg, and assisted him in fighting Sonic and stealing Sonic's own six Chaos Emeralds so they could be combined with Knuckles' into one set of Emeralds. Knuckles, however, didn't trust Robotnik enough to tell him that he had the "missing" Grey Emerald which could control the others, and when Robotnik tried to absorb the Emeralds' power into himself, Knuckles used the Grey Emerald to defeat him. From that point on, he works as an ally against Robotnik, but not necessarily always "with" anyone else.

In the Sonic the Hedgehog comic series published by Archie Comics, Knuckles is the eighteenth guardian of the Floating Island, and a member of the Brotherhood of Guardians, a secret society that defends the island. While currently in the series, Knuckles' situation is closer to his other incarnations, being the last of his kind and stuck on the island, during most of the comics, this has not always been the case.
When he was first introduced he was a lone defender of the island, Knuckles was recently abandoned by his father, Locke; he was later iconically tricked by Robotnik into believing that Sonic and Tails were on their way to steal the Chaos Emerald and its powers. After a short melee, Robotnik blatantly betrayed Knuckles, causing him to join Sonic in a begrudging team-up, which eventually grew into a strong friendship.
Not too long after that, he formed the Chaotix along with Vector, out of the few refugee inhabitants on Angel Island at the time and would leave the island to their care if he ever had to leave. The Chaotix at the time were Knuckles the Echidna, Vector the Crocodile, Espio the Chameleon, Mighty the Armadillo, Charmy Bee, Heavy, and Bomb, but later saw the addition of Ray the Flying Squirrel, Julie-Su the Echidna, and Saffron Bee (Charmy's betrothed), while Heavy and Bomb departed and later joined the King's Secret Service.

Knuckles appeared in four episodes of the cartoon Sonic Underground. "Friend or Foe" echoes the usual storyline of his initial meetings with Sonic, as he is tricked by Dr. Robotnik's cohorts Sleet and Dingo and goes after Sonic and his siblings. In keeping with the constantly reenacted scenario, Knuckles came to realize that he had been tricked, and teamed up with Sonic and his siblings (Sonia and Manic the Hedgehog) to save the Floating Island. Afterwards, Knuckles revealed that he had met the siblings' mother, Queen Aleena, who left a message stating that Knuckles would be the first of many allies to join with them against Robotnik. Knuckles appeared in only four episodes.

Knuckles appears in all three seasons of Sonic X. He takes guarding the Master Emerald seriously and has a fearsome temper with a "chip on his shoulder". The robotic Knuckles in Sonic Advance looks exactly like Knuckles, only with a pinker hue and yellow gloves at first, and has virtually every move Knuckles has. After being struck a few times, his "armor" will fall off, revealing a metallic echidna with glowing red eyes underneath. In this "form", the robot is faster and can fire homing missiles from its mouth.
In the Archie Sonic the Hedgehog comics, the Freedom Fighters were once forced to roboticize Knuckles to combat a roboticized version of Sonic. The robotic Knuckles was dubbed "Mecha Knuckles". After a drawn out battle, both combatants were eventually restored to normal.

Silver first appears in Sonic the Hedgehog. In a distant, post-apocalyptic future, Silver, with his best friend and partner, the pyrokinetic cat Blaze, work together in constant attempts to defeat the fiery monster Iblis; however, all of their attempts so far have been in vain, as Iblis is immortal and can resurrect himself through his ashes. Frustrated with this, Silver desperately wonders how they can permanently destroy him, and are then approached by Mephiles who tells them of the 'Iblis Trigger', the one responsible for the resurrection of Iblis, and reveals that they must kill him to prevent Iblis's return. He states that the Iblis Trigger is Sonic, and sends himself, Blaze, and Silver back in time to when Sonic was still alive, although Silver and Blaze are separated from him in the process. Silver finds Sonic after his failed attempt to save Princess Elise from Dr. Eggman during the Festival of the Sun, but is mistaken for Sonic himself by Amy and distracted before he can strike. Amy decides to help him find the person he is looking for, though he is largely unwilling to accept her help. Eventually, he warms up to her and decides to help Amy in exchange for her help, although they don't know that they are both looking for the same person. Soon afterward, Silver finds Sonic and attacks him. Sonic initially had the upper hand, but showed concern for him, even asking if he was alright in the end. Silver uses his psychokinesis to throw Sonic into a building, incapacitating him. Silver wonders if Mephiles was joking, wondering how someone as weak as Sonic apparently could possibly be the Iblis Trigger. Sonic attempts to run after Silver when Eggman captures Elise again, but Silver knocks him down and is about to deliver the final blow when Amy intervenes, allowing Sonic to escape. Silver tells Amy about the world's devastation due to Sonic's actions, but Amy refuses to believe that Sonic would ever do such a thing. She states that she would choose Sonic over the world any day even if it was true, and immediately leaves Silver. Disheartened, Silver leaves to ponder over whether or not killing Sonic to save the future is truly the right thing to do.
Blaze finds Silver at the docks and, after some conversation, she convinces him that they need to save the future by any means necessary. After failing to track Sonic down at Eggman's snowy mountain base (though they acquire Elise's blue Chaos Emerald there), they encounter Mephiles, who tells them that Sonic is at the terminal station. After tracking him down, Silver paralyzes Sonic with his psychokinesis, allowing Eggman to capture Elise once again in the confusion, and is about to kill him, when Shadow, whom Silver at first mistakes for Mephiles, intervenes, once again allowing Sonic to escape. The two fight to a standstill, and Shadow uses Chaos Control to evade Silver's intended punch and kicks Silver in the back of the head, knocking him to the ground. Refusing to be defeated and desperate to save his world, Silver pulls out his Chaos Emerald and, much to Shadow's surprise, induces Chaos Control at the same time as Shadow, opening up a time portal to the Soleanna of ten years ago. Shadow tells Silver of Mephiles' true intentions, and they both decide to go back to the day that the Solaris Project went haywire and see what really happened.
Once they arrive, Shadow and Silver witness the project's failure first hand, with a machine exploding and the Duke of Soleanna getting badly injured while protecting Elise, then only seven years old, from the blast. The hedgehog duo splits up, Shadow pursuing Mephiles, and Silver pursuing Iblis, while the Duke gives Shadow the Scepter of Darkness to imprison Mephiles. Silver tracks down Iblis and paralyzes him with his psychokinesis, and the dying Duke (despite Silver's insistence that he run) seizes this opportunity to use a Chaos Emerald to seal Iblis within the unconscious body of his daughter, entrusting Silver to take her to a safe place, and telling Elise not to cry, as doing so would release Iblis, in his dying words. Silver first appears in Sonic the Hedgehog. In a distant, post-apocalyptic future, Silver, with his best friend and partner, the pyrokinetic cat Blaze, work together in constant attempts to defeat the fiery monster Iblis; however, all of their attempts so far have been in vain, as Iblis is immortal and can resurrect himself through his ashes. Frustrated with this, Silver desperately wonders how they can permanently destroy him, and are then approached by Mephiles who tells them of the 'Iblis Trigger', the one responsible for the resurrection of Iblis, and reveals that they must kill him to prevent Iblis's return. He states that the Iblis Trigger is Sonic, and sends himself, Blaze, and Silver back in time to when Sonic was still alive, although Silver and Blaze are separated from him in the process. Silver finds Sonic after his failed attempt to save Princess Elise from Dr. Eggman during the Festival of the Sun, but is mistaken for Sonic himself by Amy and distracted before he can strike. Amy decides to help him find the person he is looking for, though he is largely unwilling to accept her help. Eventually, he warms up to her and decides to help Amy in exchange for her help, although they don't know that they are both looking for the same person. Soon afterward, Silver finds Sonic and attacks him. Sonic initially had the upper hand, but showed concern for him, even asking if he was alright in the end. Silver uses his psychokinesis to throw Sonic into a building, incapacitating him. Silver wonders if Mephiles was joking, wondering how someone as weak as Sonic apparently could possibly be the Iblis Trigger. Sonic attempts to run after Silver when Eggman captures Elise again, but Silver knocks him down and is about to deliver the final blow when Amy intervenes, allowing Sonic to escape. Silver tells Amy about the world's devastation due to Sonic's actions, but Amy refuses to believe that Sonic would ever do such a thing. She states that she would choose Sonic over the world any day even if it was true, and immediately leaves Silver. Disheartened, Silver leaves to ponder over whether or not killing Sonic to save the future is truly the right thing to do.
Blaze finds Silver at the docks and, after some conversation, she convinces him that they need to save the future by any means necessary. After failing to track Sonic down at Eggman's snowy mountain base (though they acquire Elise's blue Chaos Emerald there), they encounter Mephiles, who tells them that Sonic is at the terminal station. After tracking him down, Silver paralyzes Sonic with his psychokinesis, allowing Eggman to capture Elise once again in the confusion, and is about to kill him, when Shadow, whom Silver at first mistakes for Mephiles, intervenes, once again allowing Sonic to escape. The two fight to a standstill, and Shadow uses Chaos Control to evade Silver's intended punch and kicks Silver in the back of the head, knocking him to the ground. Refusing to be defeated and desperate to save his world, Silver pulls out his Chaos Emerald and, much to Shadow's surprise, induces Chaos Control at the same time as Shadow, opening up a time portal to the Soleanna of ten years ago. Shadow tells Silver of Mephiles' true intentions, and they both decide to go back to the day that the Solaris Project went haywire and see what really happened.
Once they arrive, Shadow and Silver witness the project's failure first hand, with a machine exploding and the Duke of Soleanna getting badly injured while protecting Elise, then only seven years old, from the blast. The hedgehog duo splits up, Shadow pursuing Mephiles, and Silver pursuing Iblis, while the Duke gives Shadow the Scepter of Darkness to imprison Mephiles. Silver tracks down Iblis and paralyzes him with his psychokinesis, and the dying Duke (despite Silver's insistence that he run) seizes this opportunity to use a Chaos Emerald to seal Iblis within the unconscious body of his daughter, entrusting Silver to take her to a safe place, and telling Elise not to cry, as doing so would release Iblis, in his dying words. Besides actually taking on a form with someone's shadow, he also can grow stronger by absorbing shadows, especially if it comes from the same type of shadow as the being whose shadow he absorbed earlier outside of time. This is especially evident with his second encounter, where he managed to effortlessly escape imprisonment from another Scepter of Darkness due to his present self having gone back in time absorbing Shadow's shadow while the latter was sealing away Mephiles' past self.
Mephiles can manipulate and move through time with an ability similar to Chaos Control. Whether or not this was due to taking Shadow's form through his shadow or he had this power all along is debatable; however, being one half of the time god Solaris, the latter seems more probable. In addition, he has enough control over his abilities of time manipulation to separate pursuing enemies, as evidenced by how he managed to escape Omega and Shadow after their first fight in the future. His primary offensive technique is a massive sphere of black energy that is spawned from his hands that home in on their targets. He can also use the energy spheres to move himself and others through time. Since Mephiles absorbed Shadow's shadow, he also has the ability to actually be his shadow, as seen in the first boss fight against him. Furthermore, he can alter his physical form to sink into the ground and merge with the shadow of another. He can also manipulate shadows to create "clones" of himself, although they are warped and imperfect without the power of the Chaos Emeralds. He can also merge the clones together to make large shadow monsters. With two Emeralds, he can create an army of perfect clones. As seen in the "Showdown with Mephiles" cutscene, Mephiles can also blast opponents away by firing shockwaves of energy at them. Mephiles' final attack used before fusing with Iblis to become Solaris was a beam of energy (dubbed the "Dark Chaos Lance" by fans) that he extends from his right hand to kill Sonic.
Mephiles appears to be immortal, surviving every fight he takes part in, and whenever he is beaten he seems to just shift into his base form. Whether or not he is capable of feeling pain is unknown; although he reacts to taking damage during his boss battles with Shadow, he merely stood and allowed himself to be shot multiple times when confronting Omega at Wave Ocean. Indeed, when defeated by Shadow a second time, he also declared himself to be immortal, and invincible.

Mephiles has also demonstrated the curious ability to, with one Chaos Emerald in his possession, warp the other six Emeralds to his location instantly, which he did after the Flames of Disaster were released from Elise and before reuniting with Iblis. Presumably, he utilized the Chaos Emeralds' magnetic properties to pull this off.
Mephiles also was capable of creating and commanding various monsters, as evidenced by the various monsters that appeared. Unlike Iblis, however, he cannot create them when he was sealed up.

Unlike most of the villains in the Sonic series, who are driven by a lust for power or revenge, Mephiles (according to Shadow) only seems to crave destruction. He is portrayed as a cold, cruel, sadistic, and ruthless villain with no sense of compassion. He would do anything to accomplish his goals, even if it means taking innocent lives. Mephiles happens to take great pleasure and delight in hurting others and has been shown to have a very warped and twisted sense of humor, making him a very sadistic and psychotic individual. For example, he made it his sole mission to cause pain to Elise throughout the entire course of the game, and even broke out into a maniacal laughter after ending Sonic's life. This is also seen when he taunts Omega by telling him he would be reprogrammed to capture Shadow. Mephiles is also highly intelligent, capable of using and manipulating people to further his evil plans. This is shown when he preyed upon Silver's frustration and desire to save the world, by deceiving him into thinking that Sonic was responsible for the devastation of his future, knowing that killing Sonic would have done the exact opposite of what Silver was trying to achieve.
Mephiles also has nihilistic tendencies, as evidenced in his final fight against Shadow, where he asks why Shadow even bothers fighting at all, and why Shadow even bothers defending humanity when they will inevitably persecute him later. However, it seems that he has some manners, as he bowed to Shadow after taking his form, though this was most likely done as a mocking gesture.
