A better question would be how time travel affects anything they bring from the past. If the more magical items lose a good deal of their power, what will happen to nonmagical items?

Probably nothing, if they somehow find a hookshot and bring it in a bag it won't be rusted, if they leave it somewhere to collect back in their own time it does get rusted

Then there are the more unwieldy items like the giant ball and chain from Twilight Princess.
