The USS Enterprise is two years into its five year exploration mission.
The USS Normandy returns through the Omega relay after their suicide mission.
S.H.I.E.L.D. which coincides with the Mass Effect universe, is preparing for the Reaper invasion.
While returning to the Citadel, the Normandy comes across the Enterprise and requests to speak with the Captain of the strange, never before seen ship. After conversing, the Enterprise agrees to follow the Normandy to the citadel in order to meet the council. This, of course, is when S.H.I.E.L.D. catches wind of these new lifeforms. The Alliance orders Shepard to return to Earth in order to meet and assess the new crew, as well as secretly add S.H.I.E.L.D. (We're including X-men in this for plot sake. They aren't part of S.H.I.E.L.D. but agreed to help conspicuously until the threat has been terminated) to the crew in order to aid in the fight. It then turns to all out war when the Reapers attack, and the fate of the universe rests in the hands of the most unlikely of heroes.

"Keptin... Ve are picking up signs of another sheep," Chekov stated in his thick accent.
"Show me," Kirk ordered as an image of the ship appeared on the screen.
"I've never seen anythin' like that!" Scotty stated with wide eyes.
(I figured we could just throw random characters in like that if needed)
