Ok...so...Sekiya has been with the Empire for 3 years which is the same length as Night Raid's establishment. Occasionally Enpire officials would send Seki out as a spy to search for any groups of rebellious assassins and during the first mission of Night Raid which was to assassinate that "Lucis" guy or whatever Seki noticed one of the (what he assumed to be) a member of a rebellious group. He knows, but he never told.

Because the person he saw during their first mission to assassinate that guy...was Artemis and she had shown better skill than the other two during the mission. And plus Sekiya just knew it from the moment he saw her. A leader can tell who a leader is.
