Note: Most of the ideas here are Proletarian Disciple's. I'm just running it.

In the not too distant future, superheroes are real. And they go to school on a massive time-traveling space ship. Some of them want to fight crime, some of them just want to live their normal lives, and some of them are destined for something far, far worse.
You see, decades or even centuries of good feelings people have towards a caped crusader or even a normal person who happens to have superpowers can be undone by a good supervillain in an instant. The first supers did that, and it took generations of work from advocacy groups to fix it. And there are 20somethings now who remember the rise of Nostradamus and the millions of people he was responsible for killing. For every person, at every moment, the world stands on the precipice of another incident.
But that's a bit too much for a kid to handle, or so they say. And right now, the world is at relative peace. It's been over a decade since Nostradamus was defeated, and, this time, the existence of someone with so much power and ill will towards humanity proved to the public that the world needs specialized heroes to defeat those people. A superhero academy. Aetheris Academy. Of course, not everyone who takes classes there is bound to fight evil--it also serves as a place where superpowered civilians can learn how to use their powers for other things, like construction or superpowered sports competitions. And for the more troubled superpowered students, it can serve as a place where they can get guidance and emotional support so that they don't turn to evil themselves.
And there are some that consider this to be a pretty big problem. There are still plenty of supervillains who think that power should be used to change the world by force. After all, all the other problems in the world didn't go away because superheroes exist, although technology has certainly improved. And there are plenty of supervillains who are villains simply because they can be, and who don't want a super police force and rehabilitated youths ruining the whole experience for them. There are followers of Nostradamus who are trying to resurrect their legacy. And all of these people see the academy both as a threat and an opportunity. With so much talent in one convenient location, a socially savvy villain could use it as a recruitment center...in secret, of course. Getting caught would be very bad.
Or you can ignore all the politics and just enjoy the novelty and adventure of having superpowers on a time traveling spaceship. I mean, the VR is incredible in the future. And you could get a real baseball Babe Ruth actually hit. There's room for wacky school hijinks here, too...most of the time.
