Okay, you could say Damian was smart enough to jump right into high school after he comes to Gotham even though he is only 12 or 13. Prior to him coming, we could say Slade Wilson betrayed the League of Shadows and supposedly killed R'as al Ghul, prompting Talia al Ghul to flee to Gotham with her son, Damian. She leaves him in Bruce's care and then vanished. At some point, Slade discovers Damian is there and comes to Gotham, becoming a major villain against our team.
The first major arc through will deal with the Court of Owls, which until now have kept themselves hidden from Batman. This leads into a battle against the Falcones and eventually a union between Penguin, Riddler, and Joker, and I'll do flashback sequences to when they first became villains. At the end of this first arc, we can adapt the Killing Joke if you'd like and Joker shoots Barbara, binding her to a wheelchair and sparking her transformation into Oracle.
The second arc can detail Slade coming to Gotham to finish destroying the al Ghul bloodline, and he now has gained control of former members of the League of Shadows and other mercenaries and formed an army called the Jackals. At the end of this arc, his forces are defeated as our team gets back up from the Justice League and he retreats.
In the third arc, Slade teams up with Queen Bee of Bialya, Lex Luthor, Vandal Savage, and Black Manta to form an alliance simply known as "the Light." They send hordes of lesser villains to attack both our team and the Justice League, paving the way for an incoming Reach invasion.
This unfolds into a fourth arc dealing with the invasion and the arrival of Green Lanterns on Earth. During this arc I might bring in Hal Jordan as the first human Lantern. We narrowly stop the invasion before it becomes full-scale, but in the process most of the Justice League is either dead, injured, or missing. We step up to the plate to fill in on a more global scale, which ties into the fifth arc. During this time, the death of Black Canary during the invasion has hit Green Arrow very hard, and he increasingly falls deeper into despair. Ultimately, his anger and hate drive him to start murdering criminals for even minor infractions, while he allows himself to become addicted to Venom inhalers. This process transforms him into Dark Arrow, and he becomes one of the major villains of the fifth arc.
From here we can branch off into other arcs, but I am only worried about detailing these five chapters for now, as they will take time to unfold. Eventually our characters will become the new Justice League, engage in battles on Earth and other worlds, which will eventually lead into an epic series of arcs adapting Infinite Crisis/Crisis on Two Earths/Crisis on Earth-X.
